Growling when picked up can be a symptom of pain due to bloating or worms or injury. So they must be ruled out first and foremost. What is he fed and when was he last wormed? How long has he been growling? He left the mother very young, so will not have the same social skills and will not respect the boundaries as much. If there is no pain then it is likely to be just a moody boy at being picked up some dogs just don't like it. How do you pick him up? By the scruff or around the belly?

I agree with Hayley above this could be down to pain or an injury. I would rule this out first.
